A B'Tselem spokeswoman said the group would file a complaint with the Israeli army and police over the incident on Friday.
The footage, shot by a B'Tselem volunteer near the Ibrahimi Mosque in Hebron's Old City, shows 9-year-old Abdul-Rahman Burkan being grabbed by a border police official, and crying on the ground.
Another police officer arrives at the scene and kicks him while he remains in the policeman's grip, the video shows.
In November 2011, another B'Tselem volunteer filmed a border policeman cock his weapon and aim it at 13 year-old Muhannad al-Bakri in the same area of Hebron.
The group says that "both the army and the Border Police have yet to make it unequivocally clear to security forces serving in the Occupied Territories that it is absolutely forbidden to abuse and beat Palestinians."
Further, "many instances of abuse are not exposed because they have become the norm, and, for Palestinians, filing complaints is very time consuming," B'Tselem says.
